I have a new project "Classic" setup. I have setup a separate workflow to get rid of the heritage from another project. I have Story, Bug, Task and Subtask activated but I am unable to add a subtask to a story or any other task. When i have tried to move storys from a previous project it's not possible if the story has subtasks. So somewhere i need to activate Subtasks but where!? Looking in the overall settings for my organization subtasks are allowed.

I would go ahead and submit a support ticket with Atlassian then here: https://support.atlassian.com/contact/#/ And please come back here to update when you get a resolution. :-)

On that page Sub-tasks is turned on.

You shouldn't see ANY projects there. I am not sure that you are going to the correct place. Here is what I see:
