A sub deptartment would like to be added to atlassian for confluence and Jira. What is the best practice for adding a subgroup that can use and see confluence and jira amongst themselves. separate from other departments.

Assuming the best option is to truly separate them, there aren't many rigid best practices to follow. Create the Jira project and Confluence space, link the two together for more seamless work activity, and give the users/groups appropriate access in the Project and Space settings.
You'll want to verify the access settings for both workspaces if access from other teams or departments should be restricted.
When following the above advice, keep in mind how you expect the sub-department to collaborate with other departments. If all of your projects and spaces are heavily restricted, it will make visibility and collaboration much more strained. There may be potential opportunities to fold the sub-department into existing projects depending on your site structure.
