How did one company deactivate an account for an account not attached to that company?

I use Trello for different companies I work with, using email addresses associated with that company to keep everything clean. How is it that Company A was able to delete my account for Company B? The email addresses are not even the same?

Welcome to the community!

I can guarantee that the company A cannot delete the company B email.

You have two possibilities, or you own your Atlassian Account, or the company owns it by having Atlassian Access:

Domain verification is the process by which an organization admin can begin centrally managing all of the Atlassian accounts that utilize the company's domain. Administrators that can edit their domain’s DNS or HTTPS settings can verify their company’s domain with Access.

That being said, I strongly recommend checking your account that was deleted (let's say company B account), and then ask for some organization admin to check the organization audit log and confirm how the account was deleted.
