Source Tree is exteremely slow, waiting tens of minutes

We are using licensed Atlasian Solutions in our company for a few years time and source tree is getting extremely slower and slower day by day in our 1 year project. We are waiting fetch, merge, commit operations more than 5-10 minitues which is unacceptably long. We stopped development, days are passing just waiting for source tree ...

We have mixed text and binary files, that is ok, but is git such slow or this is just because source tree is slow? How can we increase performans, may be clear history of some binary files, etc?
