Is there a way to use CodeBase (www.codebasehq.com) with SourceTree?

You can just use the standard clone URLs (https or ssh) with SourceTree as remote URLs - they will work fine.

Projects hosted on this site won't show up in the 'Hosted Projects' view though since SourceTree only supports API integration with GitHub, Bitbucket and Kiln. But if you know the URLs you can just copy / paste or drag / drop them into SourceTree.

But is there a way to add a Hosted Project like CodebaseHQ? By making a plugin or something?

No, but I don't believe Codebase HQ have an API you can call to get this information anyway. The GitHub / Bitbucket / Kiln integration all operate via a REST API, which is a requirement.

Ah, I never found that before. Please raise a feature request on https://jira.atlassian.com!
