@Tebi Costamagna , hi. I see it's an old question but did you manage to find a solution to your issue? A custom solution will allow you to sync the data you want - like Zendesk External ID to a field in JIRA, as in your use case. Have you tried one? If not, you can check out ZigiOps. It's a no-code integration platform that allows the transfer of default fields (incident, task, bug, story, etc) + custom fields between the systems and syncs them in real-time. It's fully customizable and easy to use.

OpsHub Integration Manager (OIM) supports the bidirectional integration between Jira and Zendesk out of the box. The ‘Ticket’ in Zendesk can be synchronized with fields (System/Custom) in Jira.

Without knowing how you implemented the integration there is not much we can say. Can you kindly provide more details?
