Is really depends how your user management is setup? If you connected to some sort external user management like LDAP or AD, the user should be added there so it gets propagated to your Atlassian instance.

If that's the case, as long your are a jira admin, you should be able to just add the user in the group management page. If you can't add it, then it maybe something buggy. and if that's the case, you may want to contact Atlassian Support.
