We are looking to decommission our exchange server to close off traffic to our environment in the cloud. Will Jira continue to work if we turn off the exchange server? I know we will lose a lot of automation but will the basic Jira functionality still work.

Jira has no dependencies on mail servers to work, it will continue to do exactly what it does now. Turning off your exchange server will only affect the emails Jira might be sending and receiving via that server.
Before you kill off the exchange server, I would check to see if Jira is using it for any incoming or outgoing email, and flip it over to use the new mail servers if it is. But everything else will work fine without Exchange.
