There are add-ons for this such as the Jira Cloud for Google sheets or the Jira for excel sheets. which you can download directly from Google apps or Microsoft apps. Last resort is to use the API to download but it doesn't combine it for you which is pain. However if you can code, you can use Pandas to combine multiple csv files together.

Backup is the feasible solution for this.
Or when you export issues, it's best to export them per project or choose the criteria you want to divide the issues.
