What happens if features (i.e Jira Epics) are in different Jira projects than stories

We are planning to integrate Jira Align with Jira and we have a dedicated project for features and a dedicated project for stories. 

According to JET checks, this is not possible. Ofc the straightforward solution is to move epics with stories into the same projects but as you can imagine, this is not easily doable. In fact, Epics are shared between multiple projects, each of which is holding stories and in each of these projects, different teams are working on different stories.

What is the choices that we have to fix this to integrate Jira with Jira Align? and if we don't fix this what are the impacts on Jira Align?

@M Amine Do you have 1 Jira Project for the Program which contains the Jira Epics and then individual projects and boards for each team within the same program that contains the stories?  If so, this is a Supported Structure for Jira Align.Snag_6fa0cdae.png
