Is it possible to make check-boxes for picking certain headers for export?
Our company has a large manual for one of our software products and every project only requires bits and pieces when we share the manuals to our clients (export to PDF).

Yes - Space settings, see the screenshot.
First, you select the format, in the next step - on the screenshot, select what to export and tick off the pages you want.

I see, a form of conditional content - yes, it is possible to cherry pick content on a page but you need a suite of apps for that.

Basically, you use labels and the apps to denote which pages and/or sections of the pages (down to specific sentences) you want to export / publish.
I'm using those apps to create a public and an internal doc site from a single Confluence space. Same pages / sections only appear in the internal site.
You can use Scroll PDF Exporter to select which content you want to include in your export.
