I got an email notification indicating "Pipeline for master failed". I clicked to view the pipeline, and then clicked to manually run it, and it's taken ~25minutes and counting (all the while, our website is down because of this). Is it supposed to take this long? or is something wrong? How long should it take?

The duration of the build doesn't have to do with the way it was triggered.
Was the build stuck at the 'Build setup' during that time, or was it executing your script? And did it run successfully eventually?
It's a bit hard to say what happened without accessing the build in question. I see that the workspace you selected for the community question is on the Standard billing plan, so you should be able to open a support ticket if you'd like us to investigate.
You can open a support ticket via https://support.atlassian.com/contact/#/, in "What can we help you with?" select "Technical issues and bugs" and then Bitbucket Cloud as product. Please make sure to also give the URL of the build with the issue. The support ticket will be visible only to you and Atlassian staff, and with an open support ticket, the engineer handling your case will be able to access the build and investigate.
I would also generally recommend reaching out to the support team for any such high impact issues, making sure to select L1 priority if the issue is a blocker for you.
