We are looking to enable SCIM-based provisioning from Okta to Atlassian as described at https://confluence.atlassian.com/cloud/configure-user-provisioning-with-okta-957492956.html
The question we have is which effect does it take on the existing Atlassian users and the tickets which were submitted by the existing users?

Thank you for getting in touch with Atlassian Community!
The only difference for the existing users is the way they will log in. When they access instance.atlassian.net they will add their email and will be redirected to log in using SSO.
Also, administrators of the organization will be able to change email and full name of the users, since the domain is verified.
Using Okta won't affect the tickets, users will keep the same permissions.
