The below snapshot shows that the JQL has two conditions, but the second condition is being violated by the first issue. Anyone know why? Is this a bug?

The ~ operator is a contains/fuzzy search (https://confluence.atlassian.com/jiracoreserver073/advanced-searching-operators-reference-861257221.html#Advancedsearching-operatorsreference-CONTAINS~CONTAINS:~) so may be giving you unexpected behavior based on how it works (it's being "helpful" - but not...).
What type of field is the Prime Sponsor Code (text/numeric/select)?
Are you looking for something with the value of 9850 only, or values matching 9850 as part of this field (*9850*) ?
If you try a "Prime Sponsor Code" = 9850 (or a full exact match) - are you getting the expected results?

Try to rebuid indexes, better block and rebuid. JQL filters get values from indexes, so you should do it first.
