In you server.xml you find the section <Connection>
There you need to enter the proxy information.
This is the part from my server.xml:
<Connector port="8080" address="127.0.0.1" maxThreads="150" minSpareThreads="25" connectionTimeout="20000" enableLookups="false" maxHttpHeaderSize="8192" protocol="HTTP/1.1" useBodyEncodingForURI="true" redirectPort="8443" acceptCount="100" disableUploadTimeout="true" bindOnInit="false" proxyName="yourProxynName.com" proxyPort="443" scheme="https" secure="true" />

It's usually the proxyName, proxyPort and scheme settings that are wrong, as they have to be added to make a proxy work with Atlassian applications.
