Adding a flag gives you the option to include a comment BUT shouldn't you be able to hover the flag and see the comment?

The flag provides visibility to "something is up with this issue...", based on whatever your team says a flag means to you.
I like your idea that the fly-over text could show the comment, and someone else added that suggestion: https://jira.atlassian.com/browse/JSWCLOUD-13688
