currently the api is returning the total issue count but by excluding the deleted issues from it.

If you truly mean deleted issues then they are gone and not part of the issue count. Delete means delete in Jira and there is not record of the deleted issues. Recommend you don't delete issues. Atlassian has provided project level and issue level archiving in Jira 8.4 I think is the release with the issue level.
