On replying to customer the issue moves to "In Progress" status from "To Do". How to stop this automatically change in status?

most probably this is done by an automation rule of your JSD project. Jump to the project settings and click on "Automation" to see and check all rules.

Specifically you need to disable "Transition on Comment" within Automation.
