Space Directory is empty when chose a custom theme

Hi,

I'm new to Confluence and I 've just created a custom theme follow the wiki. However, when I chose my custom theme, the Space directory was become empty. Chose back to default theme or document theme, the Space directory was shown again. 

Please help to clarify what I missed! I just added a custom search box next to the navigation by appending the html. Default velocity code of template is kept as it is.
