how to put a jira issue in the agile backlog

I'm unable to transfer a issue generated in JIRA into the JIRA agile backlog ready for sprint assignment

I would suggest check your agile board filter if it includes the project in which the issue is created.

All issues created on JIRA will automatically show up on the agile backlog.

It is probably a board filtering problem (at least that was what happened to me once).  Have you checked that the Scrum board is using the right filter?
