Is it possible to logon with a smartcard to JIRA or Confluence? What is neccesary to do for that in our company?

You'd need to find or write a new authenticator that can pick up authentication from the card hardware.

Another solution would be to implement smart card logon for desktop authentication and then rely on Kerberos for Jira/Confluence authentication. There are several Kerberos plugins on the Atlassian marketplace, including IWAAC Kerberos SSO:
