I am trying to move all Epics into Enhancement issue type however I seem to fail when an epic has subtasks connected.

Gurps, When you say "move all Epics into Enhancement issue type", what does it mean? What hierarchy do you have in JIRA?
Also, Epics doesn't contain subtasks..subtasks are associated with stories, unless you have customized the hierarchy.
