It seems to me that for every logical group of files you have to create pages and sub-pages if you want to organize and structure or hierachies.
Is there an other way to achieve this to categorize and organize your files in file lists? (other than labels)

You can use labels, as a manner to tiden up the attachments as described in this blog post. Other than that you can refer to one of the third party plugins in Atlassian Marketplace and check if they have the needed features.
