i've been struggling with this for so long, any tips?

In case you didn't do yet: Try clearing your plugin-cache.

Stop the JIRA instance
Delete JIRA_HOME/plugins/.bundled-plugins and JIRA_HOME/plugins/.osgi-plugins (just these two)
Restart JIRA

My problem resolved when i ran the atlas-clean, then followed with the atlas-package and the error went away. Give that a shot.
