Multi window support

The jira application allows the use of keyboard shortcuts as well as mous inputs.

If I however use one or the other a window pops up to allow the entry of the data.
e.g. assign, comment etc.

This window is blocking the actual text I want to respond on, it would be very helpfull is this popup window could be moved to unblock the text it hides helping me in writing a response specifically related to that hidden text.

I can definitely understand why you would want this.  In light of your request I created JRASERVER-65815 for you.  Please go to JRASERVER-65815 and vote on the issue to add impact.  Once you do that you'll be notified of any updates to the ticket.
