How does Configuration Manager migrate users?

Question

I've just deployed a jira (7.3.1) project snapshot into a fresh installation, using Configuration Manager 4.2.1. Four user accounts out of ~2000 have been migrated. I would've expect zero or all accounts to be migrated. What dictates which accounts get migrated?
