I'm an oracle DBA and I am wondering if there any guidelines specific to the JIRA database for upgrading from Oracle 11g to 12c?

There is no specific guidance related to Oracle. I would just be sure to follow the Backing up data knowledge article to make a backup of your instance and use Oracle's Database Upgrade Guide to upgrade successfully and you should be all set!
