Yeah, don't forget to shutdown JIRA.

There is no need to stop/start JIRA if you have this script runner installed. It has a built-in script that allows you to clear the JIRA internal cache. Which does exactly what you want: re-index all in-memory values. I had the same issue and this solution did the job for me!
