I have to install SVN plugin on JIRA.but there's one little thing that bothers me.

I don't understand your question. Why do you think, you have to change a SVN password when using the SVN plugin ?
In the svn profile you have to provide a username and password for the subversion repository you wan't to use. There is no need to change any password.
