What about the data in app_user table ?

This question is in reference to Atlassian Documentation: How to delete a JIRA User from the database

There is no reference to a app_user table, which also stores user's data

Must these data remain in the database ?

Point seven actually references app_user. So yes, entry needs to be deleted as well.
