Application navigator syncing duplication issues

We are using JIRA, Stash and Bamboo, and have linked these applications via application links. We are having a hard time with this because they keep duplicating the list in the application navigator.

We haven't added custom application links. When I press 'refresh' in - for example, JIRA - the list seems ok. But as soon as I navigate to Stash the problems begin. Everything is in there twice, and once when I navigate back to JIRA; the same has happend there.

Is there any way to disable the syncing or remove the duplicates?

Anyone knows how to resolve the problem, I still have this problem.
