when i see change history or click on blame for file i see it points to some commits from where that change is applied but when i looked into pull request diff i don't see a reason for that change to come.

I am assuming that you are creating a feature branch, pushing your changes before creating a PR.
Can you please elaborate on the steps you are following to commit?
