Will JIRA continue to send email notifications (like notifications to reporter/assignee/watchers) to users which are deactivated in Crowd?

Using JIRA 6.4.6 + Crowd 2.8.2

No, as they have no access to JIRA, they won't receive the notifications according to your Notification Scheme.

However deactivated users do receive subscription emails, though not update emails
