Is there any way where i am able to add two comments boxes with access of one only to engineers and access of the other to both engineers and customers...
You can set comment visibility on every comment that you add. See the Viewable By part at https://confluence.atlassian.com/display/JIRA/Commenting+on+an+Issue#CommentingonanIssue-Addingacomment
