I am uable to update or find the JMC plugin via the Atlassian Marketplace from within JIRA. Although, I am able to search the marketplace via the Internet and find it just fine. Is there a reason for this?

The Marketplace within JIRA will only show add-ons that have a version compatible with your JIRA instance (that's why you don't see Confluence add-ons in your Marketplace in JIRA, for example). If you're running the latest JIRA version (6.0.2) there was a bug that prevented the JMC plugin from being listed as compatible. It's fixed now and should appear.
