As per title - where do the Draw.IO files containing custom libraries go on Confluence Server?

They are actually stored in the database. If you'd like to find one look for a table in the database called something like AO_SOMETHING_DrawioLibrary.
The SOMETHING part is actually part of the hash of the plugin key.
