In the advanced search of JQL, I could see only limited projects. Is there any configuration setting which needs tuning to see all projects ? Please advise.

Check if you have Browse Permission for the Projects which are not getting displayed in Issue Search
You could as well get help from the internal JIRA administartors of the system to have a look.
