We have a lot of pages containing tables formatted as plain html code.

After upgarde to version 4.x it is nearly impossible to edit this tables. These tables are broken up into a lot of boxes. Every single HTML Tag was displayed as a single box.

Is there a way to convert tables betweem HTML and the new Wiki Format?

How about try to re-running the migration. Otherwise, you can try to re-attempt the migration but first you will need to rebuild the index (Confluence Admin > Content Indexing > Search Index > Rebuild).
