We have a couple of projects using the same Bitbucket repository. Each project would like to have their own Include/Exclude file list for the change detection option. This is why we were considering adding additional Linked repositories on Bamboo, but pointing to the same repository. Is this possible, and are there any pitfalls to this approach?

You can add multiple Linked Repositories with different settings. There are no pitfalls with that.
Linked repository management is exclusive to Administrators and will require such permissions whenever you need to add or modify a repository. Depending on your policy, your users can also choose to add Plan or Project-level repositories where they have the freedom to configure them as they want without Admin intervention -- they only need to make sure their users will have access to the repository in Bitbucket.
