Currently, we have it set up so we can send emails to Jira to create issues. In fact we have integrated that functionlaity with our intranet. Will this still be allowed with OnDemand? If so, can you direct me to the documentation?

At the moment this is not possible to do with JIRA OnDemand (documented here). It's a technical limitation of our new hardware platform. We are hoping to get this functionality working in the future. You can track its progress by watching this issue.

That issue relates only to replies/comments not being properly handled, the feature per se was not removed.
We are still investigating it's causes, and possibly it's not an widespread issue and could be isolated to some customers with specific configuration scenarios.

I woudl agree, 3 or 4 different logins. One for ondemand, one for support tickets, one for this Answers, ... you'd think SSO would unite them all
