Do I need to use the same license key (downloaded in my.atlassian.com) to all users who will install the Source Tree?

It's up to you. In a corporate environment, it would certainly ease deployment, because the other option is to have each user who installs SourceTree register it themselves with unique keys.

Every SourceTree registration is free, so there isn't a financial incentive or penalty either way.
