Yes, you can have a lightweight MCP Gateway between your AI agents and Atlassian’s Cloud MCP Server. The agents don’t necessarily have to connect directly to Atlassian’s MCP Server. This is a common use case which we see often - we absolutely support MCP Gateways. The key is determining the approach you want to use for auth - using passthrough OAuth (or XAA) will ensure that permissions and actions always align to the user's existing permissions and are attributable.
Our newer v2 endpoint defers a lot of tool discovery to enable us to provide more tools to agents. For your MCP gateway, you'll require a flat list of tools to make a determination of what's exposed or to pass these through to the MCP client - for this you can use the https://mcp.atlassian.com/v2/mcp?tools=all endpoint, which provides all tools in a flat list (paginated at 50 tools per page).
