How do I organize branches from different repo's?

How do I organize branches from different repo's? I have two remote repo's, but SourceTree shows all the branches mixed toether in the branch list on the left, and the branch tree shows branches of completely unrelated projects that are on different remote repos.

Erm, SourceTree can never show branches from completely unrelated projects, your remotes would have to be different forks of the same repo. Assuming we're talking about git here, these branches will show under the remote in question. They will only appear in the local branch section if you checked them out from the remote. If you did that and realised you didn't intend to, you can delete the local branches by right-clicking on them in the sidebar and selecting 'Delete'.
