While clicking on app icon that popup kept appearing in the middle of the screen for some time, then it kept getting cut.

Since this thread has been inactive for some time, is the issue still occurring for you? If so, I recommend right-clicking the Sourcetree shortcut and selecting Properties > Compatibility > Change high DPI settings to override scaling, as a cut-off window typically indicates a display scaling issue. If that doesn't resolve the problem, try renaming the %LocalAppData%\Atlassian\SourceTree folder to force a reset of settings the next time you launch the application.
