I want to execute a script file which is stored in the server where I would like my WAR files deployed. It is one of the tasks within the bamboo deployment. What should be my working directory?

Bamboo sets it's own working directory based on job key.
For example:
/home/Bamboo-home/xml-data/build-dir/<job>

You can also paste your script in the Bamboo script task instead of referencing on server.
