It stopped working when I installed SourceTree 2, it was working on 1.9

Would it be possible for you to try to navigate to Tools>Options>General(Tab) and check whether the Use this version of SourceTree for URI Association Option is ticked?
The URI association box is checked.
"Clone in Sourcetree" seems to work, but "Checkout in Sourcetree" doesn't work.
A dialog box that says "downloading file... extracting file... " pops up for a second, then nothing.
I'm having the same issue since the update to v2.
It just does nothing when I click the link, the browser doesn't give me the usual prompt about opening an external application or anything.
Also if you right click a branch in SourceTree and click Create Pull Request it just 404s in the browser since the update.
