When a new email arrives in our default cloud, and only, mail server, can I create multiple mail handlers that will create new issues and comments for different existing projects?

Yes, you can create multiple handlers, but they will all need to be reading separate email in-boxes, and configured separately for each different project.
That's unless you want to code one for yourself, or add an app that can be more clever about the processing (reading the content to determine project for example)
