1. we have custom hierarchy set up for Advanced Roadmap
2. On one of our Jira projects we have Epic panel and the custom issue Type enabled. The problem is these epics cannot be assigned to custom issue type on the Jira project. This used to work in the past and as you can see for other issues there is an epic name but not anymore

Correct, you cannot make the Epic a parent of an issue type that is above it in the hierarchy. The Bragi Initiative should be used for the Parent Link field on the Epic.
Also, yes, there have been some rollouts for changes to Epics, especially Epic Name (replaced by Summary) and Epic Status (replaced by regular Status field). The announcement and follow-ups have been on-going for months.

But when I try to set the parent link of the Bragi Initiative, it shows only Objectives (I am guessing that is also because of custom hierarchy created?) and says use epic link field to assign Epic from the board.
And when I try to use the epic link field it shows the below error

Correct - you can only use Epic Link from Story.
And for Epics and above, you will only see issues that are for the Issue Type directly above that issue type. In other words, for Epics, you should only see Bragi Initiative for the parent link field. For Bragi Initiative issue types, you should only see Quarterly Objective for the parent link, etc.

So there is no way we can have Bragi Initiative associated to Epics in the board without adjusting this custom hierarchy settings?
What was causing the confusion though was that in settings it shows a note the hierarchy settings are applicable for only Advanced Roadmaps. I will talk to concerned team and see if we can remove them. Thank you

No, you won't be able to see that hierarchy on the board - only in the Advanced Roadmap plan
