We currently have a Jira Instance connected to our Salesforce Org , however we have another Jira instance which we would like integrated with the same Org .
For the Jira> Salesforce integration we currently use Jira cloud connector , however am unsure if this can also be used .

It should not be a problem to integrate multiple Jira instances with a single Salesforce organization. We, at Exalate, specialize in fully synchronizing these systems bidirectionally.
