I am looking at moving our CRM to Atlas CRM so our CRM and PM software is together using Atlassian products.
While trying to duplicate all the custom fields, I realised I the custom field type was limited to 3 types: "text field", "select list" and "date field". Is there a way of adding check box entries or multiple select lists? As this could be a deal breaker for us.

Great to hear you are exited to use Atlas CRM!
We at Avisi Apps are working hard to create a new version of Atlas CRM Cloud. In this version it will be possible to add custom fields beyond the three main fields, including a multi select list!
This new Atlas CRM Cloud is currently in Beta and we will be release it towards the end of January.

You should be able to Check box or multi select pick lists.
Can you elaborate on what version of Jira you have (Free, Standard, Premium) what project types you have/use currently Jira Software, Jira Work Management ??
When you go to create a new custom field, does it not look like this?

Right!!! Looks like that is al Atlas can do in terms of Custom fields. Talk with the vendor would be my suggestion.
